Where can you save NewGRF downloaded from a website?

In the data folder. If you want you can make a subdirectory called newgrf and put them in there.
The content download folder should only be used for grf, AI, heightmaps and scenarios that are downloaded ingame.

If you put the newgrf (folder) in your personal directory you only have to keep one copy for all versions of OpenTTD you may have installed.
See readme.txt for more info about how to set up your personal directory.
