I am running a server with version 1.0.4.
How can I update it to 1.1.3 so I can play online with friends?

Just unpack the zip containing version 1.1.3 into the same place you currently have 1.0.4 installed. Restart OpenTTD. Done.

That didnt work, seems the directories are different on my server.
The server is rented on www.serverffs.com, if I unpack the zip at "/" then extracts itself on top of the other.
After doing so the server wont start, if I delete 1.0.4 and extract it, then it still wont start.

"Don't start" is too vague. Start by providing the complete error message.
Also it's a very bad idea to unpack anything in /.
