You can't see those trees and building in colour(some of it).
You can see trees and some building in shadow.

I use OpenTTD 1.3+ in Mac OS X 1.6.8 (Snow)
How to fix this thing?

Remove the extra aircraft grf from your list, you don't need it any more.

The black buildings is just transparent mode, try pressing X.

Press x and you should be fine. The x key toggles transparency of buildings and trees, enabling you to see behind them.
The GRF error won't cause any problems, since you loaded a GRF that is no longer needed (see the message) and it has disabled itself. You can't actually remove it from the list unless you change a certain setting in the config file. These problems are not related to your operating system.
