Add ship depots (maybe that was what Shadow meant whem he said add docks) with some planning:
When the ship needs service it will go to the nearest depot.
If the nearest depot happens to be on another ship's route
it will go to that depot, and then the ship sometimes has difficulties
finding back to its own route.
It can also happen that the neareste depot is another route but there is no open water to that depot and then the ship tries for ever to go there.
Therefore make ship depots on places
so that you are sure that the ship is always on its own route.
(PS: If the service is not the reason then add bouys as Shadow suggested).

Usually i have to constantly use bouys to plan ship routes. But remember judicious use of canals is now available; so if you can shorten the route, do so.
Inability to rename bouys is inelegant, boring and messy. If we could rename bouys it would make sense to have unique sequence (numbering) of buoys for each route.
Currently do not use ships because of this failing.
