I imagine the most common use for checkpoints is at junctions. In this country, junctions typically have a sign at trackside with the name of the junction on it. Example:

They're checkpoints, you don't have to see them. Anyways, it'll have the checkpoint name above it if you must really know quickly where checkpoints are.

Similarly to the way stations are constructed, for multiple tracks you could rig it so a trackside sign is only placed next to one track, and not each individual line.

And when not all tracks have waypoints? Then you can't see that some tracks don't have waypoints.
But this could be solved (I think) by placing a sign on each side of the multitrack-waypoint. So if there's a non-waypoint track next to a waypoint track there's standing a sign between the tracks. Maybe that's a solution?
a covering over grass part by tarmac or sth might be a solution. its well visible and dosen't hide anything behind. though i don't know if it'd look realistic or no...
