I've no clue what you try to tell us. Please post a screenshot of your problem taken ingame via ctrl+s (don't truncate it) or a savegame. However: if one of your NewGRF is broken or your NewGRF config is broken, then it's broken and the savegame lost beyond repair - unless you simply are missing one of the required NewGRFs (however your description doesn't sound like that).
