Two things.
First, would it be possible that you could set speed limits on certain parts of tracks maybe usng PBS or something.
I thought this might be good where passenger trains go onto the same line a frieght so as to stop the faster passenger trains stopping and starting and also in more built up areas for passenger services where it might add a sense of realism.

This has been suggested many times before. The short answer is no.
You can separate trains by max speed using restricted signals.
All aspects of train deceleration are completely unrealistic, so stopping and starting is just something you're probably going to have to put up with, at least someone writes a complementary patch to realsticacceleration (don't hold your breath) and/or completely rejigs train motion...
If you want trains to go slower, buy slower locomotives or use wagon speed limits.
