You can use buoys to direct a ship. For example, if you have an oil rig at one place and the nearest oil refinery is half the map away (and you don't want to build a new one), TTD may not let you set vehicle orders directly from the rig to the refinery, because it's too far away. In this case, you would need a buoy in the middle and you would have to direct the ship there and then to the refinery. Similar things could be used if a ship got lost somewhere (if, for example, you were doing a hovercraft route between various cities, and it was a very bendy path).
